On my Blackberry device, my messages folder showed 1 unread message (indicated by a "1" by the envelope icon). However, there were no unread messages. I ran a search to find unread messages - nothing. Searched every folder my Blackberry for unread messages - nothing. Then, because I'm using a BES server, I decided to just slow sync my account again. To do this, I went into the Enterprise Activation screen, typed <alt>CNFG to get into the advanced options, turned wireless sync off, saved, and then turned wireless sync back on. The slow sync completed, and I still showed 1 unread message where there was none.
Not to be beaten, I decide I'd just reactivate my Blackberry. I sent the Enterprise Activation password and did a new activation on the Blackberry. Once it was complete, same problem. Sigh....
Now it was down to doing the one thing I preferred to avoid. I did a security wipe on my Blackberry (which erased everything, including my TwitterBerry settings), and then a new Enterprise Activation. Success! My Blackberry is now back to normal.
I've had this happen a few time over the past 3 years --- where my Blackberry will show an unread message but there isn't one. At this point, the only fix I have is to wipe and reactivate. If anyone else has found another fix for this, please share!
